Is it ok to have the water outlet coming out through the transom rather than one side

Hi Wayne. If you are modelling a particular craft the obviously the water outlet has to be where it is, but other than it doesnt make any difference. You do not want it in a position so that the oncoming rush of water impedes the flow of exiting water, but anywhere really. It is handy to be able to see the water coming out if its a fast craft as a check to see all is ok..
